Werner attended Cathedral High School while he was a child in Indianapolis, Indiana. At the conclusion of his junior year, Werner chose Notre Dame over offers from Duke, Iowa, Michigan, Michigan State, Northwestern, Ohio State, Penn State, Tennessee, Texas A&M, Vanderbilt, and Wisconsin to play college football. He had 64 tackles as a senior, eight sacks, 17 tackles for loss, and was named Class 6A All-State. Werner reopened his recruitment after breaking his commitment to Notre Dame during the current campaign and decided to enroll at Ohio State.
Werner made nine tackles in his first season. In his sophomore year, he made 58 tackles, including 7.5 tackles for loss and two forced fumbles. Werner was named honorable mention All-Big Ten Conference as a junior after compiling 64 tackles, 5.5 tackles for loss, two fumbles recovered, and three passes were broken up.
